I got a new job, and until I get access to a company account, my boss wants me to process customer payments. The payment will be deposited into my personal bank account and then I take it to a Bitcoin ATM where it gets sent to a counter-agent. Is this legal or am I being used as a mule?

You are being scammed. This is not a real job. No real company would do this. Cut off contact with this "employer" immediately. If you gave them your SSN then alert the credit agencies that you are a victim of identity theft.
